In the average ninjutsu school do they make you wear the face coverings or is that just media being a jerk. Do they make you meditate or again is that media being an arse.
This from a broad perspective, i expect to get quite a large variety of opinions.
I do taijutsu which is one of the ninjutsu fighting arts.
My sensai makes us wear normal white pyijamas.
why?
Because the ninja did not spend their time wearing face masks, and dancing in the shadows dressed in black, most of the time they wore normal peasant clothes, why? Because thats what they were, normal peasants. If a samurai sees a guy wandering around in a black outfit with tabi boots, then he might twig somethings amiss, whereas if he sees a peasant scrubbing his floor, he wont give it a second thought.
The black (or whatever color) outfit with the face covering, if it was used at all (there is support for both the "yay" and the "nay" sides of this issue), would have been for mass combat (as much as I hate to do this, think of the attack on the village in The Last Samurai) and possibly short night missions. For a normal assassination or spy mission, Ben has it exactly right, a guy wearing a tight black outfit will stand out like a sore thumb.

For regular schools usually its going to be no masks, yes meditation.
However, I have seen ads for 'ninja training weekends' in remote locations and the like where they wear full body camo or all black in the pictures. Although those generally seem like they are McNindojos (I'll make up words whenever I please).

Please explain the purpose of meditation beside the fact that it helps you to focus. Who and what do you meditate on, i can see what i would do but i get these questions thrown at me all the time.

some schools occasionally use a mask for outdoors training like with stealth. but the mask and black suits are modern adaptations in ninjutsu.
historically ninja were dressed like anyone such as commoners, noblemen, samurai, gieshas, court maidens, monks , farmers, riflemen, etc.
this allowed them to blend in completely with the population without being noticed in order to ensure the success of whatever mission was being carried out.
Meditation also depends on the instructor. this goes for most other martial arts too. meditation is used as a way of stimulating your mind to develop awareness, focus, and precision
as well as relaxation,breathing, and reflection of what you were taught
one method in ninjutsu is the Kuji-In or 9 syllables which stems from Buddhist systems

I have no idea what system of meditation ninjitsu uses (above and beyond what shinobi just described), but as far as its purpose, focus, attunement with your senses, and maintaining a sense of calm are all purposes.

At my dojo, I think they talk about a Blue Lotus or something like that. I'm not really into meditation myself. I'd rather pray, but I need to do that more too.

This is an interesting bit here. Maybe its because I'm from the north but I have always looked at prayer and meditation to be two different things altogether, especially the way that I have done/taught meditation in my history. I've always looked at meditation as a conversation with the self where as prayer is a conversation with deities or supernatural beings.
Interestingly I had one parent pull her kid out of my class because I was "preaching Hinduism to her son" something I "shouldn't be doing in school." Which is laughable because: 1) if Tae Kwon Do is related to any religion it is Buddhism, not Hinduism; 2) if anyone is going to be teaching religion, it certainly is not me; 3) my dojang pays rent and is not in anyway related to the Levittown School Board.
Another interesting story is that my friend's ex-girlfriend and her father were pissed when her drug/alcohol-free dorm at Duke became a "Wellness Dorm" and they instituted weekly Yoga classes which were strongly encouraged. Apparently Yoga also can be seen as taking some god before God.
To bring this full circle back to the original post. I have heard something about so called 'red' ninja groups which are based in Christian philosophy, anyone know anything about that?

Apparently, it's symbolic of being born again in the blood of the lamb.
Although I do think Christianity is just the tops when it comes to religion, meditation is different. If you're a Christian, like me, meditate upon what it means that you're practicing an art to kill, in order to achieve peace. I know I might catch flack for this, but I like to think of Jesus as a ninja. He lived, preached, died, and came back, and promised to get his revenge. It's very ninja-like. Fake deaths, revenge by the sword.
But if you're going to get mixed up with the red ninjas, which i don't recommend, since they're part of the Kogo-ryu lineage, which is diametrically opposed to my clan and our sworn enemies, make sure you don't get mixed in with that radically communistic group in Idaho. They don't know anything about ninjitsu, and just do karate while wearing masks. It's sad.
